Is there a difference in third-rail potential between SIR and MNCR/LIRR? (There certainly is between NYCT and the latter)

Never used to be. They used to test NYCT cars on LIRR and Metro-North. There even used to be through-running of some LIRR trains into the BMT (like on the Broadway Line).

perhaps SIR could just re-scale the new PA5 PATH cars

That would be more difficult than putting M7s on there.
