To clear everything up:

"Subway series" first referred to a World Series where both teams came from the New York City area (there were a lot of these in the 30's, 40's and 50's). The phrase refers to the ability of the players to "take the subway" when they travelled to their "road" games, instead of a regular passanger train. Travelling by airplane didn't really begin until after WWII.

Today, it's a generic phrase used for any series of games between the Yankees and Mets.
