I suspect that even with any improvements with the switching of other trains that the R-train line will still be criticized.

I suspect that even if the R-train did not share its tracks with another train line, had a higher frequency of service, and its trains were made of plated gold - there would still be criticism.

The R-train is "slow", "it makes too many stops", it "goes downtown", it "has crawl by City Hall", "its all local in Queens, Manhattan and Brooklyn", "there's not much we can do about the R-train"., etc.

Basically the R-train is simply not an easy line to tinker with, especially for those who would like to "tinker". While there are plenty of options "by the tracks" none of those options are extremely clearly better than what is being done now.

The R-train is an all local route and all local routes "get no respect" even if the R-train plays an important role in Queens, Manhattan and Brooklyn. Express train routes get love and attention - basic every day all local routes do not.

Even Wallyhorse has stopped making plans concerning the R-train! (LOL) Most of the recent discussion have been about leaving the R-train "as is" and tinkering with the other lines.
