That's a special case where trains leave NY and then travel through another state for an hour on tracks owned by NJT before returning to make a few stops in NY.

Actually, the trains that Terrapin is referring to are the services that leave Hoboken Terminal in Hoboken, New Jersey, and head northward toward Rockland and Orange Counties. Even the trackage in New York* on the Pasacack Valley Line is owned by New Jersey culminating in a yard north of the Spring Valley station. The Port Jervis Line, OTOH, is leased by Metro-North from Norfolk-Southern, but IIRC, the maintenance of the ROW and cars is done by NJT since it's fundamentally easier for NJT to perform all of that work than for the MTA to build duplicate facilities and operating schedules for employees.

*NJT also stores trains in Morrisville, PA just over the Delaware River from Trenton, NJ but unlike the state of New York, Pennsylvania has no desire to pay for a station on their side of the river in the yard.

I'd imagine that NYCTA would prefer to let NJT operate given that NJT operators earn slightly less than their NYCTA counterparts. NJT (or its contractor) gets the headache of dealing with their fringe benefits as well...
