I mean really ... they took very nicely painted white and aquamarine cars and tagged them all red fer krissakes ... the wrap stays. :)

Your overthinking this big time. Do you think folks who are half asleep, just getting off a commuter train to ride the shuttle read this leagalised graffiti & execuite a thought process on it?? I think not.

BTW are there any B division cars "wrapped"?
My guess is that some MTA suit thought that external artwork would be more recognisable in A division territory therefore more receptive to advertising than say a wrapped F train goin down Mc Donald ave.

Bottom line, if you cant eliminate something , legalise it.
Such as my thought on shuttle wrap graffiti The MTA must be really hard up to get $$$ this way.

Good advertising sticks in you head. I can remember cigarette advertising from TV and those ads have been banned since 1971.

As far as subway advertising goes, when was the last time they ran "You don't have to be Jewish to love Levy's real Jewish Rye" I think it ran when I was a little kid and maybe again in the 1980's

A city agency shouldn't promote people to flee the city just like Amtrak shouldn't put ads for airlines in New York Penn Station.

If one of the more popular street artists tagged a Subway car it would raise the car's value significantly.

I don't think they can discriminate against ads like that one. If they tried to make a formal policy that they would not accept ads for services that are in competition with their own, it could cause a big stink, since government is not supposed to compete directly with private enterprise. (Of course, Amtrak's own ads certainly do compete with the airlines, but banning an ad from a private company because it competes with a government-backed service would be a step too far in the eyes of many, even if the ban only applies on property controlled by that government-backed service.)

And the MTA isn't a city agency.

If one of the more popular artists tagged a subway car, a lot of the less popular subway "artists" would tag that and other cars, significantly decreasing their value.

Some of it was VERY well done - to wit, Killer's mega-mural on R44 #124, taking up the entire seventy-five; Flint and SuperStrut's tag-team effort on R40As #4412-13 and Pentagram's wizardry on R-7 #1415, complete with a realistic-looking Gandalf figure, including his hat, beard and rod. I worked in town back then and if I saw a really nice piece, I'd make note of it. Then there was the Flushing line Whitebird that had an entire series of jungle murals (this was in the 80's).
