One of the positions I am answering in my job hunt will involve a reverse commute from Eastern Queens to Weehawken, NJ.

From the map, I see that Weehawken is just outside the mouth of the Lincoln Tunnel, but probably too far out of the reach of the PATH Hoboken line.

If your near the LIRR and your place of employment is near Lincoln Harbour, then I'd suggest LIRR to Penn, walk to PATH, PATH to HBLR. From about August 2001 to June 2002, I used NJT's 126 to go to Hoboken and it skirted around Lincoln Harbour by about two blocks or so. It was so-so in the morning, but afternoons, it was just a pointless waste. Morning traffic can be bad and the buses will come late if there's a big delay with morning inbound traffic, but it didn't seem that bad. Afternoon traffic was just always horrible and it never moved. Personally, I'd rather take my chance on "three train monte" than the bus at PABT.

If you position requires you go to Weehakwen proper, then you're sorta forced into taking the buses since the Lincoln Harbour and Port Imperial* HBLR stations aren't close enough to the town proper. I'd still give the edge to the LIRR to getting into Manhattan if it isn't going to ruin you financially. It's a bit more comfortable and the ride's faster in most cases. If you're cheap, you can walk to PABT since it isn't that bad a walk in most cases.

*An elevator similar to the one constructed at 9th/Congress Streets should have been built at Port Imperial to make the station remotely useful to Weehawken residents.
