Penn Station South is part of the Gateway project, which Amtrak requires to make the new Hudson tunnel capacity realized. I know you think all this through running would make all that capacity available, but I disagree.

ESA terminal capacity is spoken for with LIRR's 22 trains per hour.

The whole point of ESA is to get trains out of Penn Station. Why in the world would they punch it through to Penn Station and send LIRR trains right back where they took them out of.

I don't know about the terminal itself, but the 63rd Street tunnels won't clear anything but a flat top 3rd rail MU that is 12'10" high.

I wouldn’t say absolutely no reason, but I suspect the difference between NY and NJ prices would not be worth waiting till making a trip to NJ to fill up as I usually do.

That makes literally no sense whatsoever. ESA will not get trains out of Penn Station because the slots left open by the redirected trains will just be filled by more service (be it LIRR or Metro North). ESA is just simply adding capacity to the LIRR. Yes, as planned, ESA capacity is spoken for, but you are failing to acknowledge the fact that through running will add capacity, and that those slots are going to be filled with LIRR trains no matter what, whether thru running or not. Connecting it with Gateway simply takes those 22 trains (or more because no need for trains to turn back) and sends them to whatever new section of NYP is built for Gateway and over to NJ. As it is, there is no exact service plan for ESA (afaik). Start off with services coming in from shorter origins like Bayside and thru run them, and whatever spare capacity is left gets filled with your Port Washington, Huntington, Ronkonkoma, Babylon etc trains.

Yup, the very name "East Side Access" is so that LIRR customers have access to the East Side.

Though without the SAS reaching at least Houston st I fear this will result in the Lex returning to 90s era crush levels...

Same number of trains, higher wear due to longer schedules and less maintenance; not to mention the mess that would ensue at NYP on the platforms exchanging inbound and outbound passengers. Tracks 1 through 4 (stub tracks) would become redundant too. If you can't convert at least a significant number of branches on the LIRR side to overhead wires as well, it'll be more expensive running to boot what with the extra on-board electrical equipment; LIRR hasn't had EMUs with trapdoors since the M1 came along, in addition.

I asked about capacity, not maintenance or engineering. The crowds boarding/exiting trains would be spread out between both NYP and GCT, so it's plausible that the situation wouldn't be nearly as dire as you make it out to be. Tracks 1-4 could be retained as stub end for longer distance NJT services that wouldn't be through run (such as something coming in all the way from Trenton or Dover). Those 4 tracks could possibly also be extended onto the lower Montauk, giving those communities a chance at midtown service. Not sure if there are any issues that prohibit that from physically being built.
