It was an expensive mistake of transit planning.

In their defense, the trend toward Midtown and the decline of Downtown as destinations were well known; the 6 Av Line goes through the heart of Midtown. If anything, the problem was that platform lengthening wasn't a part of the program, nor was taking care of the terminal issue at Middle Village. They also knew - and it is still true, I think - that of transit's East River crossings, trains over the Williamsburg Br are the lightest loaded.

Also it's terminals would be too near each other.

Given that on most lines, terminal-to-terminal travel is pretty light (although there are exceptions to this, especially on shorter ones like the Flushing Line), I don't view that as a defect. E.g., you can travel from Jamaica Estates to Flushing by subway, but the bus is generally quicker because of the circuitous rail route used.
