No, you can't put a 12'5" high car in the Nassau Loop. After 1940, Eastern Division BUs had to reverse in Chambers Street and take the "H" tracks to reach Coney Island. There are a number of other height-restricted areas, which explains why the TA couldn't restore the original roofs on the museum BUs. I also think new structures on some lines (like at some of the street tunnels on the Sea Beach) would prohibit taller cars on that line as well, where previously they could have used it.
