Additionally, the LIRR C3s cannot fit through the Hudson River tubes and lack traps so they'd be completely useless for service on the PJ line.

What are traps?

I think it's dumb they ordered cars that can't fit through a tunnel that's so close by.

If the MTA wants bilevels on the PJ line they'd have to place a piggyback or joint option order with NJT for the Comet VI or devise a method by which something like a Bombardier Bilevel found on western Commuter Rail lines could be operated on the PJ line from Hoboken.

Could Bilevels operate on the regular MNRR routes? As in on the Park Avenue tunnel? If so, maybe MNRR can purchase bilevels for both sides of the hudson.
