Yeah, it really doesn't make sense. Only one of the lines running by one of the stadiums is a subway, and you have to change to get from one station to the other. Chicago is the home of the only one and true subway series, where one train runs through from one stadium to the other.

I thought about this awhile too, and it dawned on me that when the Mets and the Yankees are in the World Series, you don't actually ever have to take the subway between Yankee Stadium and Shea Stadium. You just have to take the subway from your home to whichever stadium is the host for a particular game. So I think the name "subway series" just means you could take the subway to all the games.
