Think of it as a station complex like let's say Myrtle-Wyckoff. Wyckoff being the upper, outdoor station, and the Myrtle station being the underground Woodhaven photo in the first photo. The underground one was on the Brooklyn line (between East New York station and Jamaica), the upper level one is the outdoor one you drive under when on Atlantic Ave, that was on the Rockaway line.
The outside upper one was abandoned in 1962 when the LIRR closed the whole line. The underground one puttered on another 15 years to 1977 when it was abandoned. It's still there underground, but is usually quite hard to see on passing Brooklyn trains, as the trains speed through it so fast.
