A crew change at Penn with LIRR operating the trains over their own territory wouldn't violate any work rules. You'd just have to qualify 2,000 people on the equipment. If properly executed a crew change would take only as long as the departing crew needs to get their bags. So that might not be a major obstacle unless Amtrak insists on having their people operate.
