It did not. At least not at the modern complex. The next stop for a Fulton St train west of Atlantic Ave was Rockaway Ave. Trains terminating at Eastern Parkway (as well as Fulton/Lexington Ave trains) used the flyover track from Atlantic Ave to access the J train platform. A train headed for Rockaway Ave could not stop at Broadway Junction. I am less clear about the exact configuration of the older Manhattan Junction complex.

The top picture shows a Fulton St train headed to Lefferts coming from the current J train platform on it's way to Atlantic Ave.
