Yes, not all buses would transfer to each other. I remember into the sixties or seventies there were multiple bus operating divisions in Brooklyn and frequently you couldn't transfer from one to the other even though it was all NYCTA or MTA. Then there was the "Add A Ride" which would allow transfers at the places where it wasn't already free, but you had to pay extra. They stopped that and made all transfers free when a bus driver was shot (and killed?) for not giving a free transfer.

There were probably historical reasons for this, and maybe the trolley system too had limits.
