From my perspective, this is my answer:

Almost all of the cars in the museum have their hand brakes on.
If you look at the R-44, you could tell the hand brake is on from looking inside the cab.
If you board one of the BMT Elevated Cars and look at the front of 9306, you can clearly see the hand brake applied. (Refer to the top arrow in the picture.)
If you look at the R7A 1575 (with the Signal Tower behind you), you can see something similar. For 100 and 484, their hand brake is physically inside the car.

The second arrow points to one yellow 'chock' which is put on the wheel closest to the platform to make sure those trains do not move.
