What part of evolution is unexplained as of 2013?

For starters, the actual mechanism of evolution. Yes, natural selection means that external conditions will affect which examples of a species will be better suited to survival in those conditions, and therefore which chromosomes will survive, but there is no natural process by which chromosomes have demonstrated an ability to change into something they don't already possess, save mutations. Extensive study on mutations have pretty well demonstrated that they are not the answer. On a more detailed level, there are massive jumps in evolution that have no fossil record to support them, nor a logical explanation. The most extreme example of this, at least in my humble opinion, would be the jump from asexual reproduction to sexual reproduction, which would require a very rapid shift from one process of reproduction to a wholly different one, nevermind the fact that it would have also required this to be done in reaction to other organisms of the same species undergoing the same rapid transition.
